hello I'm playing a ninja sorcerer heading into an arcane trickster and I'm curious to whether or not i could pick the rogue favored class bonus as a ninja or not, since it is based of off the rogue class.

No, they're discrete classes.

I would say they can select the favored class bonus of the main class. It is due to this section, quoted: A ninja can never take levels in Rogue, as the ninja is an alternate class to the rogue. I don't believe any of the alternate classes have listed favored class bonuses, so I'd argue the intention was they'd use the main one's FCB. Zanos is still correct in a way. Going purely by RAW, no. Since it doesn't specifically state that they use the main class for FCBs, the general rule is that if it doesn't say you can, then you can't. I'm just pointing out that they are not discrete classes.
